No there is no difference
They are both the same ECU on V5/6 MY99/00
TD04 was found on both cars

IMHO der is no difference between 99 and 00 GT.
And I guess that there is also no difference between 99 and 00 STI and 99 and 00 WRX.
But I think there are different mappings on GT vs. STI vs. WRX 99/00...
